L'histoire se situe deux années après la chute de Séphiroth, celle de la Shinra et de la destruction du météore. Nous retrouvons Cloud Strife, l'ex-mercenaire qui avait sauvé la "planète" avec l'aide de ses compagnons ainsi que certains d’entre eux à savoir Tifa Lockheart, Vincent Valentine, Barret Wallace ainsi que sa fille Marlène. Midgar, la Cité Flottante, est en ruine, et depuis la chute de Shinra, un nouveau mal ronge la "planète". En effet, des suites des blessures de la planète (souvenez-vous, la rivière de la vie), un syndrome est né : le virus Geostima... La rumeur murmure Jenova... Réunion... Séphiroth... Autant de mauvais souvenirs pour nos compagnons. Ils semblent d’ailleurs avoir choisi chacun leur chemin. Les relations entre Cloud et Tifa n'ont pas duré, eux qui s'étaient promis de vivre l'un pour l'autre avant la bataille finale. Le souvenir d'Aerith doit être encore trop fort pour nos deux amis, mais ils devront allier leurs forces face aux dangers. Cloud sera amené à combattre trois personnages, les advent children, qui d'ailleurs ressemblent étrangement à Séphiroth. Sans compter qu’une personne handicapée moteur, recouverte d'une cape dont nous ignorons l'identité semble tirer les ficelles... Séphiroth? Hojo? Rufus? Jenova?...
